I'm going to say... it depends on the TYPE of submarine game. For WWII, I'd have to say Silent Hunter III (Maybe eventually eclipsed by SHIV due to the new Atlantic addon that will hopefully be bugfixed someday).
For modern, it just doesn't get better than Dangerous Waters patched up to 1.4 with the LWAMI mod.
