You need to go to your 'stores' or inventory better known as Weapon Management - shortcut 'i' on the keyboard, then drag and drop the external stores torp to the internal area.
This above is in extra to what you have already done, surface and manned the torp rooms. I believe some of the mods out there require the seas to be nice and calm aswell but I have since only played the vanilla SH3
