Its a stock game bug/glitch thingy, give it a while and the clouds will arrive (10 mins max), its just that the sky texture hasnt changed yet.
Just pretend its a sun shower (happens in RL when high altitude winds blow the rain far ahead of the clouds giving the impression of rain with no clouds.)
