The wakes are there all right, just that they are so short ones. Nvdrifter released a great "longer torpedo wake" mod for sh3 GWX, that would be nice to have here too. And the same for the ship wakes too (he fixed them also).

I see wakes, but they are very short and subtle. If I lose track of them it is rare I managed to free-float camera back to them again.

Yup, they're definitely there. I've watched them run astern of many a target despite a "perfect" TDC solution

I am currently working on an SH4 mod for longer and brighter torpedo wakes. Keep a lookout in the SH4 modder's forum for a future release.
