The overall concensus is that keeping a static u-boat trimmed at a specific depth in a perfect fashion wasn't really that doable in reality, hence GWX introduced the "weird" effect that you are now experiencing. As allready stated, you can "mod the mod" to bring it back to stock behaviour, or just simply set your depth a bit lower than what you want so that the boat later rises to what you really want. Periscope depth, in particular, is set to around 12 meters vs the 15 meters that the periscope can rise. Take advantage of this and manually set your boat at around 15 meters when you plan to be stationary around enemy contacts... if the boat rises a couple of meters you'll still be completely submerged.
