Default Problem with Skins and Mods

Hi all, I really enjoy your forums, well done done and informative. I have a problem with using some mods, kind of hard to explain. I am running a 1.4b patched SH3 + GWX 1.03, SH3 Commander 2.7 with the GWX 1.03 SH3 Commander Configuration Files and the combined skin pack and JSGME. So far so good, everything seems to run well. On some skins and mods that I download, such as Wolfehunters IXB skins

and Racerboys SH4 effects for SH3, when I try to enable them on JSGME after I unzip them to my SH3 mods folder they make copies. Bear with me here. It puts a copy of the file right in my SH3 folder and the other one stays in the mods folder. Ive tested it and when that happens they don't seem to work. On some when I enable them they don't make copies outside the mods folder and they work fine. An example is Wolfehunters VIIB skin.

which works real good and looks amazing. BTW it is a RAR file, the rest that don't seem to work are 7zip or ZIP. If someone could help me out I would really appreciate it.
