Doe's anyone know if the Flottillla mod on this site works with GW?

It should work, but (I could be wrong) I think GW comes with the flotilla mod installed. If not, SHIII Commander corrects all the flotilla files on it's own, and it does so much that no self-respecting kaleun should be without it.

I don't have SH3 commander installed the reason I asked I want to do a full career in the 2nd Flottilla from 39-45 at the momment I cant.

Yes, the Flotilla Mod should work fine with GW. All it changes is the Flotilla files, if I remember correctly.

You really should try Commander; it's the best single tool out there, and it's not really a mod-it works with any mod.
