While the right engine charges the batteries wouldn't only the left prop spinning tend to push the sub to starboard? If so, how did they compensate?

With the rudder. You will notice when charging with a course picked that you will have a couple of degrees rudder turning you into the live engine.

Yes the rudder indicator will show 0 degrees but the rudder itself is off by a couple degrees to counter the torque effect (?) of only using one engine.
