Do upgrades carry over to new subs?

Basically, no they don't. You'll have use renown to purchase/upgrade to newer equipment. Although some U-boats (mostly late-war) come equipped with more modern equipment, your old upgrades don't carry-over to new boats.

Flak guns are free IIRC. They only cost time to install.
