Is the emblem resized automatically by SHIII? Can I make, say, a 2000x2000 emblem?

Yes, it's resized. And as it states in The Community Manual:

"The emblem needs to be in TGA picture file format and the picture's pixel height and width must be equal (for example, 128x128, 1000x1000, etc.)."
