Sorry if this was previously brought up and i didn't see it.. So, i was patrolling the south Mediteranean in my 27th patrol and came across a total of 10 ships.. 6 merchants and 4 frigates (3 small convoys).. Managed to sink all of them and then i was navigating all happy back to base in Salamis expecting a huge renown result coming back.. So i dock at base and gaze in horror a -135 renown hit.. No neutral ships sunk no nothing.. Before leaving port at the start of my mission a Greek Trawler was in a firefight with an Italian sub close to base so i fired with my deck gun until the Trawler was sunk but the Italian sub got sunk too..Could this be the case? If it is, it's pretty stupid.. What the hell was i supposed to do? Had this ever happened to anyone else?

Renown goes to the unit that fires the final, killing shot. Many times players have reported damaged ships being stolen by Luftwaffe bombers. You probably put the last hit on the Italian sub, so you got docked. As to why all the ships you sank didn't register, I don't have a clue.
What are you supposed to do? Sink the enemy trawler of course, but unrealistically let him finish of the friendly first. Of course that goes out the window if they're attacking a friendly destroyer or larger, but in that case the enemy will probably be larger too, and require a torpedo. It really depends on the situation.

If you're not using any mods, then I wonder if the above scenario is a bug in the stock game. What you described above is quite an unusual scenario, so it wouldn't surprise me if the particular variables you encountered together created a situation the SH3 devs didn't have time to test/fix (the game has quite a few bugs which the final official patch [1.4b] didn't fix, because - if I remember correctly - Ubisoft didn't give them enough time to test/fix everything).

IIRC sinking friendly ship means serious (-10x its renown value) penalty, so it could outweigh the positive renown from sinking of the allied ships
