Block off some free time.
Grab a beer/coffee/whatever suits you. Make a backup of TMO. Uninstall TMO. (You did use JSGME, right?) Go into the TMO Folder. Go into the Data folder. Go into the Sea folder. Inside the Sea folder, you will see a bunch of folders. There should be one for each ship in the game. Open the first one, say it's "AuxGunboat". Go into that folder, and delete the file "AuxGunboat_shp.dds". Go back up to the Sea folder. Open the next folder, <Whatever>. Delete <Whatever>_shp.dds. Back up to Sea, Down into <Whatever is next>. Delete <whatever is next>_shp.dds. Repeat for each and every folder under Sea that you want to remove the black dot from. Reinstall TMO. Bask in the glory of a job well done. It takes a bit of time, and it's pretty repetitive. If you have the skills, write a batch file to do it for you.

But be careful. Some of the ships are in TMO, but not stock. If you take out the "dot" file, then you'll have nothing.

EZ plot may be what you want, but restores ships, colored sonar lines, etc..
