if i have lets say for example 'mod A' installed and i want to manually mod a file in 'mod A' do i need to uninstall it with JSGME first or is it safe to mod it while its still installed?

Uninstall in JSGME, go to your mod folder, isolate the file you wish to change, change it, and then reactivate it. It is best to do this in port.

To the best of my knowledge, you can modify the file, then uninstall the mod and reinstall, and it will work. Or you can modify the file directly in the Data\ directory, instead of in the mod. When you uninstall the mod, the changed file will be overwritten by JSGME's backup, and lost.
That said, I don't do it. I either uninstall the mod before modifying, or create a new testing mod with only the files I want changed, and then install that.
