I just started playing SH3 and I notice I can not alter my plotted course. Nor can I delete it. I click on the Clear Map icon, but nothing happens. I downloaded patch 1.4 for the DVD game.

Fairly simple really. First click on the course plotting tool again if you deselected it. Then just press delete to remove it one waypoint at a time.
To alter it, click and hold on the waypoint you want to move and drag it to a new position. Then simply release to reset it.

There is an eraser icon among your navigation tools. Just use it to delete the unwanted way points.

clear map icon only clears the little "x" marks you make with the pencil tool or lines you make with the ruler tool or protractor tool etc
to clear a waypoint, click the waypoint with the plot course tool selected and press the delete key on your keyboard. you may also click the plot course tool, then select the waypoint closest to your sub, then click another place on the map... this will place a new waypoint deleting all subsequent wapoints

Hi, you can use the rubber tool to delete the waypoints by clicking on these, ..and whatever you draw on the map!
