Help - Base captured during mission!

Can anyone help me? I was doing a mission - and my base (Manila) got captured during the mission. How do I end the mission? I made it to Darwin in Australia but it won't let me end the mission. Much thanks in advance!

Head to Java to dock, dats ur next port, not Darwin, also, u can only dock at port wit the anchors on dem.
