Is it possible to actually edit the skin so you can just stick the emblem right on the skin instead of having to select it in game? So for instance in multiplayer I could have my flotillas emblem on?

Yes, it certainly is, in its simplest form, it would simply be a case of unpacking the skin file and painting your emblem on in Photoshop or similar in the right location, then repacking it and overwriting the original in your SH folder.
But in multiplayer, the other players would not see it, since they would be generating the appearance of your boat from their own file in their own install of SH. You would see your emblem on their boat however, for the same reasons. If you sent them the altered skin file they would of course have your emblem on their boat if they picked the same type. Be aware however, that sometimes doing this can cause issues, as the skins often mirror for the other side of the boat, so any lettering would likely be reversed. |

Multiplayer can be real 'finicky' at times
