Can you leave JSGME and run patch?

I plan on turning off the mods I'm using,but will it be O.K. to leave JSGME alone,and still run the patch?I was waiting for 1.2,so I wasn't using too many mods.I'm thinking it shouldn't make any difference,but if I'm wrong,someone please advise.Thanks in advance.

I just did with no problem. The patch ignores the MODS folder since it is not one of the folders it is programmed to look into.

Make sure you roll back all the mods first though.
