I was able to get many 'screens' of black but nothing that could be worked with. Looks like I'll have to try making a helper application that spawns SH3 in a seperate window to do this. Does anyone know if it's possible to run SH3 windowed instead of full screen?

Sure can. All you need to do is change the setting in the games options menu. IIRC there is a Fullscreen checkbox. Turn it off and restart the it should run in a window.
