Just Installed GWX + Sh commander

Using the original SH3 shortcut or the new GWX one is the same thing, because GWX has overwritten the original SH3 install, so you cannot run original SH3 anymore (unless you purposely made a clean copy before installing GWX). Not that this is bad, on the contrary, you will never go back to the original if you try GWX !!

Starting via SH3 commander allows you to change some options, and also randomizes some important gameplay values (e.g. so-called thermal layers, time the escort will chase you, etc.). So it's good starting via SH3 commander each time, or at least after each patrol, because you will have different randomized values.

But if you start via the GWX icon it will work anyway.

Did you install the GWX configuration files for SH3 Commander too? They are needed.
The skin pack is not strictly needed, instead, but it's good having.
