Actually, being in port is more detrimental to the crews health than patrolling. If you're based in Australia and decide to run all the way up to the dock you'll see a bus standing on the pier waiting for your men to get in before hauling ass to Perth where they go on a two week drinking bilge. Again, if you decide to start your next patrol from the dock you will see the same bus pull up to the sub about five minutes before departure time. It's your crew, and most of them are filthy drunk. And don't get me started on the parties they throw in Pearl. Midway is no better either. Moonshine and gooney bird hunting can zap the morale of the most hardened submarine veterans. Patrolling in Emipre waters is considered a recreational cruise by most submariners in this game.
