Are you using the extra GWX cfg file with SH3Cmd?
Did you chose the same flotilla in game as you did in SH3Cmd?
Did you rollback SH3Cmd before enabling any optional mods?

I can't think of anything else really, these are the most common issues with SH3Cmd and GWX.

No worries mate. I know the feeling. I did made more than one all three common mistakes I've asked you about in GW/GWX with SH3Cmd Thankfully the program is great and rock solid, so you can always recover from it.
