Well, Commander was set up for Career mode. Wouldn't do any good in Single Player mode.
And I have not found any documentation on this either on the forums or in any readme.txt.

There are files included in NYGM that have to be put in SH3 Commander for it to work right. They are in the documentation folder with instructions on what to do.

Ok, I got through the mission ok, but when I got back to port to end the mission, it killed me. Although I got the link "Dock at: Williamshaven". So, what's up with this?

If I remember well from my install, there are :
1. files delivered with the NYGM download you have to copy to a folder of SH3 Cdr 2. If it is SH3 Cdr 2.6, you have to delete some files about random events It was clearly explained in the doc and had no problem following the instructions. I personnally don't use SH3 Cdr anymore, so can only give info from what I remember.
