Sounds like you're getting the message you should when using jsgme in this fashion.
Anytime you replace one version of a file with another version of the same file, jsgme correctly states this. This is completely normal and correct.

In your above example, you get the message from nygm_new on because each one of those mods overwrites files from the previously installed mod per my above info. I.e, nygm_new overwrites files from nygm 2.5, nygm 3.6 overwrites files from nygm_new, etc.

In short, if I'm understanding your problem correctly, you are seeing the message as you should.

If you want to play NYGM, the choice is the FiFi version. Updated, more ships, more difficult and many bugs corrected.

Any examples of these routes? That sounds more like a design choice vs a bug? Stiebler did some things that sometimes were thought as wrong, mistake, etc. but turned out to be done a certain way to fit in with the overall nygm structure, functionality and purpose.

In NYGM you have a lot of ships crashing with the coasts, for example. Also the ships in convoys works better in the FiFi version. Please read the FiFi NYGM thread and you will know about the huge improvements made by FiFi.
