It's about the fact that when you have an echo sonar, there's its left cut and right cut. 'Wake' is, colloquially speaking, the turbulence noise caused by the propeller movement. So if the sonar operator says "wake on left cut," it's like saying "propeller noise to the left of the echo," so you roughly know which way the target is moving relative to the water masses.
