Maybe you cloned the dat and not the others files in the folder.
Try to use Pack3D, create a duplicate of original ship copying the folder, rename the folder, rename every file in it, open the dat with Pack3d (dat must be inside the renamed folder) and clone it. This will clone not only the dat, but every file into the folder. Best regards, Vd

What you have to do in this case is to remap the Id in the .dat .sim .val .zon .dsd (.cam) files by renaming them accordingly along with the .eqp file (if there are no other Loadout options). The rest of the .cfg .sns .log .sil etc files remain original
