Many times the game doesn't give you the option to quit. (I think the only time you can is at the map screen.) However, if you hit the Windows Start key on your keyboard, then right click the game icon on your task bar, you can close the game that way. When you start it back up, it will resume at whatever mission it was on when you left.*

*NB: I have not tried this while actually in a mission. Only on the briefing and re-arming screens.

On an unrelated side note: I did just discover that if you re-open the briefing from the "new contact" screen (the screen where you choose "close to" or "all hands ...") and then go back to the contact screen, the bearing of the contact changes each time. I suppose the game is generating a new random position for the contact each time the contact screen is shown.

PS
In case you didn't know: you can start Cold Waters without Steam. Just navigate to C:\Program Files (x86)\Steam\steamapps\common\Cold Waters and double click the CW exe. You can also make a shortcut directly to the exe. It saves you the time and trouble of opening Steam first. Cheers!
