Check and see what game saves are showing. The game save that starts the game is "In base before mission" You say in your post that you docked your boat so that would be the save that you needed to delete and exit back to the desktop before starting SH3Commander again. You say you can only see a IIA, did you you use the arrow to see if there was also a VIIB as in the picture here?
