Can I temporarily uninstall TWOS 2.1.0?

I do not see why not.

I will backup all my savegames and the whole folder Documents\SH5.

Use a new career name not your TWOS career name.

I dont' want to do all the dance with Generic Patcher again, can I avoid this?..

You already have the Generic Patcher attached to your SH5.exe so just disable the patches as the TWOS zip file patches are over patched for your stock game.
Alternatively just disable the patches that are not relevant for the stock game.

If you have a problem with circling torpedoes even though it is patched you will need to add a couple of mods to stop it.
