I had a similar thing (running under wine, too). After ages of working correctly, the system just cowped out when loading. It would load the training mission, but then freeze as soon as I moved the mouse.
I fixed it by using JSGMEr, removing all mods, then re-installing with GWX mods first, then other mods, then the Supplememnt to V16B1 (JSGME) last. p.s.
