The only possible thing I know to do is go to your Documents/SH4 folder. Open the SH4 folder and delete the CFG folder within. Leave your mod list "Activated" in JSGME.
When you restart the game (the game will recreate the SH4 folder contents). You will need to change any of the default options to your liking (screen resolution, manual targeting etc.), then restart the game again for the options to take effect. Yes, you'll lose any saved games, but they are not doing you any good now.
