Using Notepad, open the Commands.cfg file from both mods and compare them side by side. You'll start to see which command lines control which functions. It's fairly easy to assemble your own command lines so everything works together. I've done this for several mods, and I keep the completed Commands.cfg in a safe place. Every time I had to reload the game (which was often), I would install all my mods, then add my modified Commands.cfg plus a couple of other files I had modified and I would be good to go.

As for the pennants, I never figured them out either. Even if I did I probably wouldn't use them, because they would have to be changed after every patrol, and then only to be used for the few minutes sailing into port. Aces Of The Deep is twenty years old this year, and way back in 1994 it automatically put up a pennant for each ship you sank.
