SH3Gen question

You should have a different MOD folder for each installation eg: SH3, GWX.

I have a different directory for SH3 Stock and GWX. I use MultiSH3 to create the proper folder for game saves in My Documents. I have SH3Gen installed along side SH3-GWX and pointed it too the proper installation and to the game save. Since SH3Gen is an external utility that is not installed with JSGME I'm not really sure what you're getting at.
