My recommendation is to try them all and find the one that makes you enjoy the game the most.

- Some people do not enjoy micromanagement, because they say that it spoils the game.
- Some people have a certain perception about what it is closer to real life, thus model X makes them enjoy the game more.
- Some prefer a mix of both

I would suggest that you try the stock settings, to learn the game and your crew to gain some experience, and then try all models.

Personally, I prefer the stock game, whith nerfed damage crew from the Holywood Advanced Damage Mod.
