As far as I know, once the target information is in the TDC you can unlock the periscope and aim for the part of the ship you want to hit.

I personally have it set for 'Manual', but I let the WE do the work for me, and that's the result I get.

New for me, really. I use manual targeting, but when I play with autotargeting, ever I lock the aim triangle, and hit the mid of the ships. New for me...after years of SH3.

After you get the ships information, unlock the scope, then aim where you want to hit.
