Sinking neutrals gets you a renown penalty I believe. It's part of the game, if you make a mistake, that can be a part of war.
I do not know if it will be added to you tonnage though, you can check for yourself by going to: C/Ubisoft/Silent Hunter 5\data\Scripts\AI\Events\GAMEPLAY_ShipSunk So this will tell you what the game tallied for that neutral. Good Hunting Herr Kaleun D40
