If the seas are too rough, the guns cannot be manned. Depending on how you have your game modded if at all, some times the game will let you man the guns, but you'll notice the "submerged icon" will show up if the boat reaches a depth of (7)? or so, this is when the gun crew disappears. I think they can even be counted as washed overboard if you're not careful (however I haven't seen this just read about it).
So, that should be the problem, don't man the guns in rough seas.

PS: there is a mod called something like "any weather guns" or "all weather guns" that'll let you man them in rough seas.

Ohh, if it's part of the game then more challenge there is!
