Turn the shadows slider in game options to off and see if that fixes it .

Here is a dev speaking about dissapearing harbors

Use at your own risk

To enable the 3GB switch on Windows Vista***8482; or Windows 7:
  1. Right-click Command Prompt in the Accessories program group of the Start menu. Click Run as Administrator.
  2. At the command prompt, enter bcdedit /set IncreaseUserVa 3072
  3. Restart the computer.
To disable the 3GB switch:
  1. Right-click on Command Prompt in the Accessories program group of the Start menu. Click Run as Administrator.
  2. At the command prompt, enter bcdedit /deletevalue IncreaseUserVa
  3. Restart the computer.

also a common trick is, as you enter the submarine ready to leave the bunker, just save the game, exit SH5 and reload that game...

The best Idea is...buy a new graphic adapter with cuda...nvidia has some wonderfull producst

Yea, this is what I did before the 3gb fix (I have a pretty crappy laptop). Just save the game, reload it straight away and they should be there. In fact, for most of the games glitches I can save and reload to solve them, such as when sometimes the CO2 level doesn't decrease even though I've surfaced.
