Maybe I'm misunderstanding you here but, what I do is delete all my saved games in the My Documents/SHIV folder whenever I start a new career. Of course, I delete all the saves in-game first. It probably doesn't make a difference either way, but I do this against even the slightest possibility that it may interfere with any future saves.

Me too. The missing files reappeared today, a refresh issue with Explorer, duh!! But, I lost around 36k tonnage per the Exit screen but the log still shows the 2 warships and 6 merchies for about 56k total. Disheartening to say the least! So that last save must be corrupt somehow.

Isnt there a way to adjust your tonnage in one of the files?I seem to recall that being possible.
Most would use it as a cheat but you could also use it to correct errors.
