To avoid this problem, I use the max number of officers and petty officers, but only 25 sailors. This way everyone not at a duty station, is in a bunk while surfaced. When submerged I leave 4 sailors in the torpedo section, (changing them around once in a while to combat fatigue) I haven't had a problem yet with 5 less sailors, and I've been using this system for a long time now.
