I would just have to play it off as sinking 2 Hood Class boats, and not the Hood twice. I'd just imagine the other 4 (?) hood classes were never canceled.

If you are using Real Ship Names in SH3 Commander, it should ascribe different names (two ships from the same class) to the ships once you finish the patrol and update your personnel file. That function keeps track of which ship names it has used; I don't think it will use the same one twice unless you sink enough ships in a particular class to have gone through all the available names.
