If you really want to edit the file directly, it's My Documents\SH3\data\cfg\main.cfg (at least under XP, not sure about Vista or 7). Be sure to make a copy first in case something gets messed up or in case you want to go back to the original.

Be careful what you change, and make sure the numbers are powers of 2. Increasing max time compression, the value should be 2048 or 4096. I've made many changes here during testing and had no problems with making the changes when out on patrol rather in base, probably because the game starts at 1x time. Your mileage may vary.

The best way to make the changes is to use SH3Commander because it doesn't let you use an invalid number, and automatically changes the correct file.
