If you mean the mods that come with the GWX install, the one that I personally wouldn't want to play without now that I've tried it is the Integrated Orders one. It makes a lot of tasks just a little bit quicker and easier to get to. I had it enabled when I first started using GWX, and then I did a complete reinstall and forgot to re-enable it... boy did I miss it until I turned it back on.
But as sharkbit said, YMMV on all of the mods available, so take his advice and try them out one by one to see what you like. There is detailed information on all of them in the GWX manual.

I've noticed SH3 is very buggy though.
For example, while doing the Naval artillery training mission, I sunk all 5 boats and yet "Sink all merchant ships" objective said incomplete.
While doing the Flak Artillery mission I shot down a bunch of airplanes and it said mission complete, but when I pressed Escape to end mission and go back to the main menu it says "No exam yet". Hmm.
