Also disabled UAC and am running JSGME in XP service pack 2 compatability mode in admistrator mode.

When "installing" the mods it puts new folders with mod names in the game root but when I start the game I notice no difference...

ARGH
Under your MODS directroy, check each mod. Sounds like you'll find a folder in the mod's folder with the same name. For example:

\Silent Hunter 4
-\MODS
--\TMO folder
---\TMO folder
----\TMO Data

Rename the top level TMO folder, and drag that lower level TMO folder to the MODS directory. Delete the now empty renamed folder, and install mod with JSGME.

I have to do that almost every time I download a mod. Sometimes I forget, and get what you describe.

When you open a particular mod under the MODS directory, you should see the DATA directory, and possibly some documentation.

Exactly, that's why I mentioned you should find a similar folder structure to the game's root inside a mod folder.

Note the address at the top: starting out from the root, you go into the MODS folder. There you find a folder with the name of the mod ("OPCF1.3_RFB20_green" in this case). Inside that should be the data that will be placed into the root; typically this is that "Data" folder, because when that gets written to the root, it overwrites the one that's already there.

You shouldn't see any changes in the root folder itself, because the modded files are placed in the folder structure that's already present.

No problem. Every time it happens to me, I end up wondering for a bit before it strikes me what happened.

BTW- Welcome to subsim. These folks here seem to be able to answer any question you might have, from installing, to modding, to advanced techniques, to real history.
