I don't play with map contacts visible, but I presume that it disappears from the map when it is destroyed simply because - it is destroyed..

Not at all. When you sink a ship it remains on the map as a little red picture of a sinking ship. If it is lost to a storm or the luftwaffe sinks it it is a little grey sinking ship. It will remain there the whole patrol.

Not at all. If you don't use it, how could you know?
I use the Assisted Plotting mod. Sonar tracks still appear on the map, but visual contacts only appear as dotted circles, and then only if the cursor moves over them, and then they only say 'Unknown'. If you lock on and identify it, or the Weapons Officer does it for you, then that contact and that contact only shows up with the information.
