I have only completed one full (39-45) career and I was rather disappointed that the game just ended after the surrender. I would really have liked to continue the game and follow these orders.

Sailing into a British harbour, defeated but still with honour would have made a better ending then just getting the "lions" message from Unkle.

On a historical note, what would have happened to a Kaluen who scuttled his boat?

I do think it was horrible to order the submarine force to fly Black Flags (usually reserved for Pirates)

I dont think theres much the Allies could've done to a Uboat Captain after he had scuttled his submarine, its not like you would face a court martial or an SS firing squad, i would see it as a final act of duty not to let the enemy take pocession of my boat

There were some that scuttled. It just saved the allies the trouble in Operation Deadlight.

But, in almost all cases, scuttling was not a good idé.
F.eks.: You're off the USAs coast. Do you scuttle, and tell the crew to tread water?
Or, do it the easy way, and follow the instructions?
