From what I have learned... big mods go in first, little mods go in last. Be suspicious of any mod which alters files already modified by a previously installed mod... but some of those (which grays out the affected earlier mod) are ok - even intentional in the case of patches.
Here is my Real Fleet Boat JSGME list: RFB_v1.52 RSRDC_RFBv15_v421 #1 Real Environment mod #4 Warships retextured Longer_Ship_Wake_V1_TMO1.7 3000 Yard-Meter Bearing Tools Map Colour Original with terrain Lite_fog_ V2+Slow_water Webster's Smaller Rain for RFB Sky_Environment_Opt4 battleflags I had questions about mod placement when I started too... so I can relate. The eye candy is certainly something special in SH4. Good luck and happy hunting!

JSGME will check each mod before it installs the files... so anything which changes a previous mod "may" screw up your game. As far as install PE4 on top of TMO... it would depend on what and how many TMO changes PE4 overwrote. That is how I would decide...
Be careful of too many mods... there is something nasty called "mod soup" which can can cause very bad things to happen. Hope all this helps... longest post I have made in 3 or 4 months. LOL

The only problems you may have are those you don't notice. Often sensors are changed by settings. TMO uses Env.5 which came out after PE4. I ran PE4 with an older TMO and it ran fine. With TMO1.7, some of the PE files do alter settings that effect game play.
