If you dont have it already, try Ails v2 sky mod available here;

If they still glow too much, then try downloading this version in which i've just removed the alpha layers for you with photoshop.
I must forewarn you however, it's completely un-tested so be sure to backup your originals (just in case you end up with black clouds), or use JSGME...I've conveniently packaged the folder so that it's JSGME ready. Now don't say i'm not good to you.
