JSGME is actually good in that regard. Otherwise we would just install stuff and then wonder why the game suddenly doesn't work anymore. Which specific mod are you getting the notice from?

I ask because mods will change the same files, but sometimes they change them in the same way, which is okay. A good example of this is the original Kiel Canal mods, with the locks for each end being released separately. They used the same graphics for the items in the mod, and JSGME was kind enough to ask. So the ones you're using might be okay. Need to know first though.
