If you attack a neutral ship, all neutral nations will be hostile to you for 24 hours. Since you started the career in August 1939, the war hasn't begun yet, and all the nations are still neutral, including Germany. That's why they fired on you.
Next time wait until September.  If you don't want to wait, you can set the starting month in SH3 Commander.
