Can you point me in the direction of how one is re-supplied?
Pull up to the re supplie ship and hit Esc and then click on dock at base. If you are using SH3 Commander it knows when you are docked at a re supplie ship and you will only spend 1 day re suppling.

EDIT To slow again.

As mr chris said you will spend only one day while docked at a resupply ship, plus any extra days needed to fix damages to your boat. Also while you're in the re-supply 'base' you cannot upgrade your boat, but I think you can hire more crew.

To resupply at milkcow, the distance you need to be from location should be around 5k or maybe even less, and not 30k, FYI.
It's 25k for regular ports.
